San Francisco Airport is closest, but you can also consider Oakland or San Jose Airports. Note that SFO is prone to foggy days and sometimes flights get delayed. 15 miles away and roughly a 30 - 40 minute drive depending on the time of day. Recommend ride-sharing services.

The Inn is about a 8 minute walk to the Chapel. And about a 2 minute walk from the Officers Club where the reception will be held. This hotel was the first to be renovated and open to the public. Has a flavor of it's military past and close to walking trails.

The Lodge at the Presidio is also a beautiful hotel on the Presidio. Located near open grass fields, with views of the city, the bay and the Golden Gate. About an 8 minute walk to the Chapel. And about the same from the Officers Club.
