The Winery SF is conveniently located in Treasure Island, between San Francisco and Oakland off the Bay Bridge. It is a short Uber ride away from either direction (about $15-20).
We recommend that you fly into San Francisco International Airport (SFO) or Oakland Airport (OAK). OAK may be a bit closer, but SFO will likely have more options and lower fares.
Our suggestion is to stay in Emeryville, CA. Emeryville is close the the venue and has many lodging options conveniently located by shopping and amenities, with reasonable rates. San Francisco has many viable options as well but generally tend to be more expensive. However, the city is a must see if you have never been to the Bay Area. Oakland differs greatly by neighborhood, so we don't recommend you stay there unless you know your way around.
