Flight
San Diego airport is what we personally use when traveling to and from Ensenada. Tijuana airport is also an option, however flights are generally more expensive because it is international. The upside of Tijuana though, is you do not have to worry about the border crossing when coming back into the US. San Diego Airport: Cheaper flights, but the border crossing back into the US can take quite a bit of time. Definitely give yourself PLENTY of time to cross the border before your flight. Tijuana Airport: More expensive, but faster customs process (no border crossing).
Rental Car
If you rent a car in San Diego or Tijuana, just make sure to get Mexican Automobile Liability Insurance.
Travel Note
Crossing the border on foot into both Mexico and US is actually a good option. It's how I (Daniel) cross when returning to San Diego airport with Diana and her family. They drop me off and I shuffle along while watching their car quickly advance across through the Sentri lane. Crossing on foot might be faster than the general car lanes, and makes transportation a bit easier. There are buses, ubers, and shuttles between Tijuana and Ensenada. Buses, ubers, and trolly (blue line) between the border and San Diego airport.
