Flight
Cuenca does not have an International Airport unfortunately so your best bet is to book a flight with a layover in Guayaquil or Quito via LATAM Airlines. Flights do not connect so you will wait a bit for the connecting flight to Cuenca. You can also fly to Guayaquil or Quito only (check Tame Airlines, Jetblue and Spirit) and take a National carrier like Tame Airlines to Cuenca.
Rental Car
You could also rent a car once you land in Guayaquil, Cuenca is only a 3 hour drive away. However, driving in Ecuador is not for those faint of heart. Traffic is hectic and roads are narrow and steep. If you have an adventurous spirit I would recommend this option. The scenery getting from the coast to the highlands (you will be driving almost up to 8,000 feet high) is absolutely breathtaking and worth the many pictures you will be stopping to take along the way.
Shuttle

One other option is renting out a private shuttle. Our family has used this service each time we go home and the driver we use is very hospitable and friendly. He can pick you up and drop you off for about $200 round trip and you would have the shuttle to yourself. Shuttle fits 7. Travel Note
Taxis are inexpensive in Cuenca. You can expect to pay between $1.50-$5.00 max anywhere you go in the city. Most taxi cabs will have a meter, just make sure they turn it on. If not, make sure to negotiate your price before you board. $.50-$1.00 tips are appreciated. Uber is just starting in Ecuador, you can always try it if you are lucky.
