The reception will be at San Ramon Waters, with cocktail hour starting at 5:00 PM, but guests are welcome to arrive earlier, though drinks and hor d'oeuvres will not be served until the designated start time. The reception venue is also about 25 minutes away from the church, so make sure you have your travel accommodation/travel companions coordinated!
Given that the reception is in San Ramon and the ceremony is in Fremont (about 25 minutes away), we recommend staying closer to the wedding ceremony in Fremont, as it's closer to the airports and the city if you're planning on exploring the SF Bay Area during your free days in California.

This really depends on your preference. SFO provides more flight times and sometimes cheaper options, but OAK and SJC are closer to the ceremony and reception venues.
