If you're flying into JFK Airport, take the AirTrain to Jamaica station. From there, the Long Island Railroad runs to Port Jefferson and a short taxi ride will bring you to Danford's Hotel. The Long Island Railroad also runs to Riverhead if you choose to stay at any of the additional hotels as well.
