The NYC airports are a valid option, just give yourself enough time (and patience) to make your way to New Haven. From Newark, the easiest way is Amtrak to New Haven Union Station from the Newark Airport. From JFK and LGA, it's more complicated but ultimately results in taking Metro North from Grand Central to New Haven or Amtrak from Penn Station to New Haven.
