Arrive in Tokyo - the largest number of flights land here. Take the airport bus to Tokyo station, then the Shinkansen to Kyoto station. (We recommend staying at least overnight in Tokyo before you go on to Kyoto, or it will be a very long day of travel indeed).

Find a cheaper flight here? Great! After arriving take the limosine bus to shin-yokohama station, and then the Shinkansen to Kyoto station. Still recommend an overnight near shin-yokohama, or it will be a very long day.
