Museum of Fine Arts Boston is an impressive, beautiful museum. We have been to a few events there and walked around but still have not seen all the collections!
If you would like a stroll in trees and ponds, Boston Common and Public Garden nextdoor are both beautiful.
This floating museum is located in between downtown and Seaport, which is a bit more modern part of Boston.

To pay respects and reflect on witch trials that Salem is known for, this would (hopefully) be a quiet and peaceful place. Salem in fall is very busy season so it might not be too peaceful.
