Long Island Railroad
There are several trains that run eastbound from Penn Station to Westhampton. The train is typically around 2.5 - 3 hours, if you've taken the train to Montauk you should feel right at home. Train times may be a bit more limited this early on in the season, so please plan accordingly!

This takes you from the east side of Manhattan to the Westhampton train station. Travel time is about 2.5 hours, traffic dependent.
