If you want a more local and curated experience, AirBnB is the way to go in the Bay Area. It's easiest to stay in Berkeley, although San Francisco and Berkeley are only an Uber/Lyft ride away from each other.

SFO - San Francisco Airport, 30 mins to Berkeley OAK - Oakland Airport, 20 mins to Berkeley SJC - San Jose Airport, 60 mins to Berkeley
Rental Car
This is the best way to get around the city. We would recommend against renting a car considering parking is scarce.
