Train
It's not a train! It's a bus. The Hampton Jitney is the fastest and cheapest way to get to Greenport. There are multiple pickup locations in Manhattan, plus a JFK/LGA airport pickup location in Queens, and an Islip pickup location near Ronkonkoma station. Buses leave several times a day.
Train
The LIRR takes a bit longer and is slightly more expensive than the Jitney, but in our opinion is the more pleasant way to get to Greenport from the NYC area. Trains run about four times a day; sometimes additional trains are added in the summer months. The full Rononkoma branch schedule can be found here.
